If the bitch is humping the dog its either due to overexcitement or dominence.  If you say things are getting a bit violent it is probably the latter.  A two year old could cause alot of damage to a 3 month pup so you have to step in and take control.
I imagine if you have a new puppy you have spent most your day playing, cuddling and training your pup.  Its a natural reaction, and shows your pup has a loving home.  But are you spending the same amount of time with your bitch?  Is she still getting the same games and time on your lap as before?  If not then she may be becoming very jealous.  It is hard to say without seeing your situation.  Make sure she realises shes still your life long companion and hasn't been replaced, so there is no need to be threatened by the new comer.
If its excitement then it still has to be stopped as the pup is still at risk.  Send them to their beds and no more games/ treats until everyone is completely calm again.

When you say 'angry', could this be play? I'd imagine a JRT's idea of play is very vocal & rough? Also OTT play can seem very 'angry'. That would fit in with the humping.

When I first brought my (male) pup home and my (male) adult dog finally acepted him enough to play with, the play would sometimes get too OTT and result in the adult, over-excited and humping the pup like a loony.
I would just try to distract them from each other when a play session looked like it was getting too silly.
