Yup that's right, if there's no puppy class for your breed you can enter AV without entering a breed class, and if you're an unbeaten puppy you can go forward to the puppy group. The same applies to veterans, if applicable. So theoretically it's possible to have two puppies of the same breed in a puppy group.
Personally I would probably be inclined to enter your breed class & the stakes if the judge is the same for both your breed class & AV and all three if the judges for those two classes are different. If you win Best Puppy in Breed you can withdraw from AV Puppy (make sure you do, if you just don't turn up you're counted as a beaten pup), even if you don't win BPIB if you feel your pup has done enough you don't have to go in. The Stakes will probably be either just before or after BIS so you may well have gone home by then anyway.
