I have been whistle training my dog, I started off with two pips on the whistle as re-call, it was very effective!!!  I then added one pip for stop and sit wherever you are, which caused a bit of confusion due to the pips being so similar SO I changed re-call to fur pips, which was easy enough.  However now when ever I whistle he stops and looks at me to see what it is I want him to do SO I have to give him a re-call or sit hand signal instead.  Does anyone have any suggestions on a solution?

As well as altering the number of pips for a required behaviour you can use long or short blows. If you search the archives there is a great thread on here from around 4-5 years ago that had some really interesting informataion about whistle training. It may have been Jane from admin who posted a long and detailed answer on it but can't quite remember for definite.

That's what I do - two short pips for recall, one slightly longer for 'this way', and on a different whistle, one loud, long burst for "stop where you are RIGHT NOW!".

I think you would find it better to do 3 short pips on the whistle for recall, 2 for turning (depending if you are quartering your dog) and 1 for stop. The stop whistle is effectively your brakes and needs to be 100%, start with the dog right next to you and blow the stop whistle and give the command sit at the same time, I start mine as young pups getting them to sit to the whistle for feeding, stopping at kerbsides on the lead and before letting them off lead. When your dog is doing this evrytime you blow the stop whistle you can then increase the distance slightly (always better at this stage to do it when the dog is coming back to you as you have chance to reaffirm with your hand raised to sit), patience in this excercise pays dividends in the end. I have changed it to one long pip (like your saying sit through the whistle) and four pips like your saying 'come back, come back)  this onoly took two training sessions and its worked,  at first he paused and I needed to give him a hand signal but I could drop the hand signal after around four attempts.  :-)
