I did the same won both classes, and the answer is yes if there are more than 3 in each class you can claim both sets of points.  In numerically small breeds it is worth entering more than one class in hopes that at least one has enough dogs.

My girls just got her JW at 15 months at LKA where she needed 3 points but got 6.  We didn't have a single point until she was 10 months, and not one out of a Puppy class, even though she won most of her classes.  So from July I started entering her in two classes and finally started earning some points, as unfortunately there weren't enough puppy bitches at a lot of shows when she was in puppy, especially as some shows classified Minor Puppy and Puppy, which to be honest can't really be justified in our breed.  With only between 100-150 pups bred a year, around say 20 litters, and say one per litter being shown, that give around 20 new pups a year, so at any pone time say 10 in puppy classes, then taking geography into account and that people don't show at every show.
