Puppys only learn to not mess their own beds if they have learn this with their mother.  She may feel that her crate is the only place she feels safe enough to relax  completely enough to  'do it'.  What did you do to reward her when you first got her?  Are you keeping that up?  At 9 weeks she is still VERY much still a baby, and if she's clean by 6 months you will have done well.  When she first came she may not have eaten as much, which would have meant less poos, but as her appetite increases, so will the poo production.  She could also be pooing as an expression of the stress she's feeling when seperated from her family as dogs are sociable animals.  How big is the crate?  She's only tiny at the moment, and to her, her bed is the immediate area around where she sleeps - further away from this will be fair game for toiletting.......
