Our 11 month old dog always wakes up with very gunky eyes. They look so uncomfortable for him although he does not rub them and is happy to have them cleaned. We have been to the vets three times about this and they confirmed that there was no infection/ingrowing hairs/third eyelid problem and have said that his tear ducts are sluggish and not working properly. We were advised that he could have an exploratory operation. Has any one else had this problem?

Bec's right, maybe the hair is causing a problem, we have to keep all our beardies hair round their eyes trimmed (don't show, only compete in obedience) and not only can they see much better, are much happier, but it also keeps them clean and free from infection.
There is something you could try though, it's called Euphrasia and it's a homeopathic remedy which you could get in either a liquid that you water down and clean their eyes with every day, or pills which you give them. You could use both if you wanted/needed to.
Most health shops should be able to help you, or there is a company called Ainsworths, who sell homeopathic remedies, they also have a pharmacist (spelling again...sorry :) ) on site who can help. They will post the remedy to you if you pay by card over the phone. We use them a lot and they are very quick.
