Is it possible for you to have his crate up with you in your bedroom, alongside your bed at night? I'd suggest he's hating finding himself alone - again! And you will have to take him out once overnight to empty, for now so that's quite normal. It does also sound as if he's spending a lot of time crated, never mind on his own during the week-days? Is it possible to have him in a room where 'mistakes' aren't a major drama ..... with a baby gate across the door (kitchen/utility?)
No dog, social animals, enjoy spending long hours alone and crated (best practice for a puppy is about 2 hours in a crate in the daytime + overnight of course, extending to 4 hours max by day). You don't say what breed, but hounds especially hate spending what sounds like the majority of a working week alone. Puppies should be able to run around when not sleeping, so their bones, joints and muscles develop correctly - plus their mental needs.
