The only time I had this was with a real mess of a whelping - the vet delayed the needed C.Section and by the time this was done (by a visiting locum!), 4 of the 9 puppies were doa and one of the remaining 5, who the staff at the practice had been bottle feeding during the time I left home and got to the practice, had milk coming through his nose. Why they felt it necessary to bottle them I have no idea - they needed rest and warmth only at that point. Despite my best efforts we lost that puppy some time after coming home. I don't think, but can't be sure, that puppy had a cleft palete but at the time I was frankly more concerned about my bitch who basically had been left too long before the C.Section was done, than her puppies.
I hope your puppy survives but getting liquid into the lungs, which I think is what got my puppy, isn't good. I think your vet needs to take another look re cleft palate.
