Ok I hope you can follow this ok!!

I am in a breed that often has only 3/4 dogs entered at Open shows. Recently I took my 2 and there was one other dog entered. I had one in Junior and one in PG. My bitch in Junior stood alone and got 1st, my male got first over the other dog in PG. We went in for the challenge for BOB that my male got and my bitch got RBOB. Now, could the judge have asked for the dog that got second to my male in PG to come in and challenge for RBOB over my bitch that took 1st in Junior?? Or can this only happen if they were in the Open class?

Yes it could. The point is to give it to the best then second best example there that day.

It seems for some reason that I've seen while watching the breed judging for my breed and friends breed most judges dont and automatically give it to the one of the oppersit sex with out calling out the reserve from the winning sex to challenge for it. Only seen them do it a hand full of times, sometimes then going with the reserve some times with the one of the oppersit sex. But the last time a saw a judge do it in my breed they many of the the exhibitors seemed confused on what the judge was doing so I guess they haven't seen it often either.

At Open shows there won't be separate sex classes, it's dog and bitch mixed, and hence you usually have RBOB instead of BOS. At general Championship shows you have BOB and BOS as the sexes ARE split, but not RBOB. At breed shows you often get both BOB, BOS and RBOB, and BOS and RBOB may or may not be the same dog.

In a tiny entry like that,  the judge will be very well aware of which is best and which 2nd best and he/she won't need to call in the other dog

Yes, the judge can ask for 2nd to the BOB winner to challenge for RBOB BUT it is up to the judge to ask & not the exhibitor of the 2nd to assume & come into the ring. I see many not waiting  to be asked & in my opinion that is rude. It is the judges decision.

As has already been said with the small entry the judge maybe prefered the other class winner OR maybe they didnt know they can do that(less likely but still possible).

When showing in Canada, the second to the winner was always called in for RBOB etc.  Not so in the UK however.   I took my class at Crufts one year but wasn't called back in for the Challenge for RBCC.   The judge had clearly made her mind up and gave the BCC to 1st Open, and the RBCC to 2nd Open.   Her decision of course, but I did feel 'cheated'.   On another occasion because there was no way I was going to have this happen again!! once the BCC was awarded, from Open, I was walking in with my bitch who stood 2nd in the Open class to her, without being called in.   My bitch took the RBCC.  No way was I having the RBCC going to a 1st in a lower class, without at least having the judge give my bitch a second look!!   So okay, I was rude!!!

When judging I always wanted to take another look at the dog who stood second to the CC winner, in whatever class, before deciding on the RCC winner.   As was the case with many of mine, somehow they put more into the Challenge than they often did in their classes!!   The Challenge is, after all, another class!!!

The Best of sex (CC winner) should be chosen from the class winners, so if you were unbeaton you should have joined in the challenge anyway. For the RCC it is up to the judge to say if they wish to see a dog that has only been beaten by the animal winning the CC or if they will choose from the remaining class winners.

If you won a class but was then beaten in a later class you are beaten dog and not entitled to enter the challenge

Thank you all. I am glad that the judge can call a dog 2nd to the BOB back in from any class, I thought they could as it made sense but just wanted to check. :) :)
