My roommate took my 12 week old Black Lab running while I was at work, and now she is limping a bit. Is it something I should be worried about or is she just sore?

Both i should think, yes she will be very sore and yes there could very well be some damage as well what a very stupid thing to do, she will need to have rest and gentle walks in the garden and no where else she might need to see the vet if she is still limping in a few days.

I would certainly not take the puppy out again until the limping has stopped and I would also be having strong words with your room mate.
I just hope it's not OCD because too much or the wrong sort of exercise could cause a lot of damage.

From what I've read and my own experience I would say that at 12 weeks your pup should be having gentle walks of only a short distance at a time and certainly no running.
I had to have firm words with my parents last week when they were baby-sitting and mentioned they might take Molly to a local beauty spot. It would take me at least 30 mins by myself to walk round, probably more than double that with Molly. I had to apologise afterwards for being so blunt when I told them they wouldn't be taking her.
I would be inclined to get your vet to check her over just to put your mind at rest and have stern words with your friend.
