I've booked dogs on UK flights as "excess baggage". They have had to travel in the hold. Each time I've flown I've gone to the normal check-in, booked myself onto the flight then been directed to the area where prams/skies are checked-in. The dogs go through security and then were taken to the hold after the luggage containers etc. They took them out on the back of a golf buggy. I then boarded the plane.
The airline obviously needed to know in advance but one thing I should caution you about (they may not tell you this) is that it depends on the make/model of aircraft being used on that flight on that day so you need to press them on this to ensure the booking agent doesn't just book it without checking.
Also depends on whether there are any other animals booked in too as the number of animals per flight is restricted to the oxygen & pressure of the hold which varies by aircraft model. They have to calculate the flight time plus room for delay/re route to alternative airport etc.
Also pays to double check the airline haven't changed the make/model of aircraft BEFORE you leave for the airport. I found this out the first time the hard way. Had two dog's booked on a flight to Belfast from Heathrow. The booked flight was on a Boeing 757 (if I remember correctly). When I checked in, they had switched the aircraft to an Airbus. Regulations were that only one dog could travel (at a time) in the hold of that make of plane due to the oxygen/pressure in hold for that length of journey. So one of the dogs had to go home with Dad whilst I went on with just the one.
