DNA swabs of all pups and potential parents. Easy.

Are the possible sires a pattern/colour that could mean only one could have produced the pups, if not then all the pups will need to be tested if they are going to be KC registered.

What I have heard done in these cases is only test and register the pups who may be show/breed quality and not the obvious pet quality and explain to the prospective pet owners what happened.

I did read somewhere that breeds which have huge litters are being deliberately mated to 2 studs meaning technically they then get 2 litters from one whelping.

It's been done a few times with Silken Windhounds, not that they have huge litters, but to increase diversity from one whelping. All silkens are DNA tested anyway so it's easy to register them correctly.

I don't think this would mean you'd get huge litters, as many people would perhaps have two matings... but I've heard of two sires being used and then pups DNA tested and each pup registered with the correct sire.  I've no idea why you'd only do this for 'show quality' pups when you can do it for all and then all buyers would have KC registered dogs.  I've known this done where an accidental mating has taken place - but all pups were correctly registered.  It used to be a problem in the past before DNA tests.
