make sure puppies have planty of water available, what are you weaning them on? It is strange that your vet said to stop feeding them for a day as they are too young, depending on their age i have given my puppies a tablespoon of natural yogurt which tends to settle their tummies.

I tried JW some 10+ years ago because of it's 'hyper allergenic' publicity and it went straight through the litter of pups and the adults got hot spots within 5 days.  I've never had them before or since.  I donated the rest of the bags of adult and puppy to my local rescue kennel.  So maybe it just doesn't agree with them....... :(
3-4 weeks, whenever you started weaning, is a long time for a litter to have runny tummies.  You can't let them go to their new homes like that. :(

Try changing foods.
We had this problem with our pups this year, and as soon as we changed them to a food that contained rice, they have been fine since.  We had recurrent bouts of watery poos, and had re-wormed them, dug every thing out of the garden, poured boiling water over the entire yard (thinking maybe there is worms in the soil and they are reinfesting themselves), finally we changed the food to one that does contain some rice and they have been fine since.
We even had 3 of the 5 pups in the vets because they were dehydrating and their blood sugars were off.
(As we figured we had tried everthing else so a sudden change in food would not make matters any worse, and it worked.)

you need to ween them on it, when i change my dogs food she often gets diaohrrea. make sure that they have lots of water, but dont stop them from going to mum, she nows when its right.

As this was posted at the end of May, I would think that these pups are sorted now.
